Follow instructions on this page to install conda. 

During the process installing Conda, you will be prompted to answer a few questions.

1)  Installation location. “Miniconda3 will now be installed into this location … ”: The default is "/home/$USER/miniconda3". You can either press "Enter" key to accept default or enter a different installation location. If your lab has a hosted BioHPC server, we strongly encourage you to enter "/workdir/xxxxx/miniconda3" (xxxxx is your userID) to install in local directory. This would make software installation/loading more than 10x faster. If you use a BioHPC rental server, you can also consider installing conda in /workdir, then use "conda pack" function to create a portable conda environment file that can be moved to any servers. (see instructions below how to use "conda pack") 

2) “Do you wish to update your shell profile to automatically initialize conda?” : Press ENTER to accept the default “no”;

After installation, every time you need to use conda, run this command to activate:

#If Conda is installed in home directory
source $HOME/miniconda3/bin/activate

#If Conda is installed in workdir
source /workdir/$USER/miniconda3/bin/activate

 

Use "conda pack" to create a portable conda environment:

1. Create a conda environment using "conda create"

2. Run "conda pack" to export the environment into a *.tar.gz file

#install conda-pack into conda base if it is not installed
conda install conda-pack

#pack an environment into a .tar.gz file
conda pack -n my_env -o out_name.tar.gz

 

#The output file out_name.tar.gz can be used to create conda environments on any servers.

#to unpack the conda environment in a new server, in the /workdir/$USER directory, with new enviroment name my_env 
mkdir -p /workdir/$USER/my_env

tar xzf out_name.tar.gz -C /workdir/$USER/my_env 

source /workdir/$USER/my_env/bin/activate 

conda-unpack 

#now you are ready to run software in the environment 
#after you are done, to deactivate source /workdir/$USER/my_env/bin/deactivate
