Name:AFProfile
Version:20230713
OS:Linux
About:Protein complex prediction with AlphaFold-multimer by denoising the MSA profile.

Notes:

#Local databases available on cbsugpu05, cbsugpu06, cbsugpu07. Cbsugpu07 has 80GB of GPU RAM, the other two have 48 GPU RAM. More GPU RAM allows you to work with larger protein complex.

#set these two environment parameters, allows processing large proteins, do not use "-C" "--cleanenv" when running singularity  so that the following environment variable can be carried into the container.

export TF_FORCE_UNIFIED_MEMORY=1
export XLA_PYTHON_CLIENT_MEM_FRACTION=4.0

#The image was built built with cuda 12.3, tensorflow 2.16.1, tested on the three servers. (there is an old image in /programs/AFProfile_cuda11.0 built with cuda 11.0, tensorflow 2.11. it should also work in all three )

#copy the software to /workdir/$USER

mkdir /workdir/$USER
rm -fr /workdir/$USER/AFProfile
cp -r /programs/AFProfile /workdir/$USER/

# Test whether the software can run on your server. It could take a few hours. If it did not crash in the first few minutes, it should be ok, and you can stop the job by "ctrl-C" and proceed to run your own protein.

export TF_FORCE_UNIFIED_MEMORY=1
export XLA_PYTHON_CLIENT_MEM_FRACTION=4.0

cd /workdir/$USER/AFProfile

singularity exec --nv --bind /local/local_data/alphafold-2.3.2:/DB --bind /workdir/$USER/AFProfile:/AF --pwd /AF/src af.sif sh AFP.sh

#Copy your protein sequence fasta file under /workdir/$USER/AFProfile/data.  For example, if your protein name is myprot,  the fasta file must be /workdir/$USER/AFProfile/data/myprot/myprot.fasta

# Modify the script /workdir/$USER/AFProfile/src/AFP.sh, change the H1144 in following lines to your own fasta file name.

ID=myprot
FASTA_PATHS=../data/myprot/myprot.fasta
cd /workdir/$USER/AFProfile

#these two commands allow GPU to use system memory, so that it can process large protein complex
export TF_FORCE_UNIFIED_MEMORY=1
export XLA_PYTHON_CLIENT_MEM_FRACTION=4.0

#run msa to generate a features.pkl file
singularity exec --bind /local/local_data/alphafold-2.3.2:/DB --bind /workdir/$USER/AFProfile:/AF --pwd /AF/src af.sif sh generate_msas.sh myprot ../data/myprot

# a file named features.pkl would be created in /workdir/$USER/AFProfile/data/myprot/myprot, move this file into the same directory as your fasta file.
mv /workdir/$USER/AFProfile/data/myprot/myprot/features.pkl /workdir/$USER/AFProfile/data/myprot/features.pkl

#run AFProfile
