Details for GMAP/GSNAP (If the copy-pasted commands do not work, use this tool to remove unwanted characters)

Name:GMAP/GSNAP
Version:2021-12-17
OS:Linux
About:GMAP: A Genomic Mapping and Alignment Program for mRNA and EST Sequences, and GSNAP: Genomic Short-read Nucleotide Alignment Program
Added:5/19/2014 5:03:29 PM
Updated:4/5/2022 9:20:05 AM
Link:http://research-pub.gene.com/gmap/
Notes:

Note: When running on a single node, make sure to include this parameter:  "--use-shared-memory=1". Otherwise, each process will have its own memory allocation, and consume too much memory.

## on a avx2* machine

export PATH=/programs/gmap-2021-12-17/bin:$PATH

gmap

## On a non-avx2 machine

export PATH=/programs/gmap-2021-12-17_gen/bin:$PATH
gmap

* How do I know whether a computer has avx2? On BioHPC, you should try to use an AVX2 computer to run gmap. It would be a lot faster. The generation 2 computers all have AVX2 (You can find the information on the reservation page). If you are not sure, run

lscpu|grep avx2

on a computer. If you see ouput, it has avx2. If no output, not avx2.
