Notes:

since version 2.4, you can use the fastq-dump directly download SRA data files and write in fastq format.

For paired end: fastq-dump --split-files --gzip  xxxxxxxx

For single end: fastq-dump --gzip xxxxxxxx

(xxxxxxx is the SRA run accessions)

[Alternative way to download SRA data]

The fastq-dump tool  could be very slow. Sometimes, it is faster to download SRA data files from EBI, which keep a copy of most of the SRR data, and they are in fastq format. To download SRR files from EBI, 

1. remote query the ebi database to get the URL of the SRR accession
wget -qO- "https://www.ebi.ac.uk/ena/portal/api/filereport?accession=SRRxxxxxxx&result=read_run&fields=fastq_ftp"

You will see results like this (For paired end data, you get two URLs separated by ";"): 
ftp.sra.ebi.ac.uk/vol1/fastq/SRRxxx/xxx/xxxx/xxxx1.fastq.gz;ftp.sra.ebi.ac.uk/vol1/fastq/SRRxxx/xxx/xxxx/xxxx2.fastq.gz

2. construct wget commands from the URLs and run the commands to download the files. (Make sure to add "ftp://" before each URL).

wget -c --retry-connrefused ftp://ftp.sra.ebi.ac.uk/vol1/fastq/SRRxxx/xxx/xxxx/xxxx1.fastq.gz
wget  -c --retry-connrefused  ftp://ftp.sra.ebi.ac.uk/vol1/fastq/SRRxxx/xxx/xxxx/xxxx2.fastq.gz
