Notes:

You can either run the software through Docker or Conda. It might be easier and more reliable with Docker. 

Option 1: run through Docker (latest version is v8)

#download the image file
docker1 pull meren/anvio:latest

#run command
docker1 run --rm -it -w /workdir -p 8017:8080 meren/anvio:latest

After this, you can continue with the instruction on this page: https://merenlab.org/2015/08/22/docker-image-for-anvio/ (after "Following this command..."). The "/workdir" inside Docker container is the same as "/workdir/$USER" on the host.

Option 2: run through Conda (latest version is v7)

## You will need to install anvio by yourself using conda, as anvio will create database in your installation directory.

## If you do not have miniconda installed in your home directory, please follow the instructions to install miniconda3.

## create a rgi environment under /workdir/$USER. (By default, conda would create an environment in your home directory. As the anvio writes a database in the environment path,  the "-p" option is used  to create the environment under /workdir. 

## If "mamba" was not installed in your conda environment, run "conda install mamba" to install mamba first

mkdir /workdir/$USER
source /home/$USER/miniconda3/bin/activate
mamba create -y  -c bioconda -c conda-forge -p /workdir/$USER/anvio python=3.6 anvio==7

## The software will be installed in /workdir/$USER/anvio. You might want to save a copy of /workdir/$USER/anvio in your home directory, so that you can use it in the future on other machines.

## activate rgi environment and run rgi

conda activate /workdir/$USER/anvio

#run commands following the tutorials: http://merenlab.org/software/anvio/#tutorials

#visualization is through a web browser. Here is a testing example for visualization:

1. In an ssh session, run command: anvi-self-test --suite mini

2. Start another ssh session from your laptop for tunneling. The developer recomment to use the Chrome browser (see http://merenlab.org/2016/06/26/installation-v2/, under "A note on Chrome")

Windows.
Open PuTTY and go to Connection->SSH->Tunnels in the left panel. Type 8080 in the Source port box and localhost:8017 in the Destination box, click Add. Now click on Session and proceed with normal session, i.e. connect to the rented machine. Once connected, start a Web browser on your client machine and type the following URL http://localhost:8080/
Mac.
Connect to the rented machine with ssh using "-D 8080:localhost:8017", e.g.
ssh -D 8080:localhost:8017 labid@cbsuXXXX.biohpc.cornell.edu
then start a Web browser on your local client machine and type the following URL http://localhost:8080/
