Notes:

#load docker image for localcolabfold. 

#create a directory "/workdir/$USER/alphafold" to save the alphafold weight files during the first run (3 gb in size). After the first run, localcolabfold can re-use the same files

docker1 load -i /programs/localcolabfold-1.5/localcolabfold.tar

mkdir -p /workdir/$USER/alphafold

#keep input fasta files under /workdir/$USER, run the following command (replace input.fasta with your own fasta file name)

docker1 run --rm --gpus all -w /workdir -v /workdir/$USER/alphafold:/colabfold_batch/colabfold  biohpc/localcolabfold:1.5 colabfold_batch --amber --templates --num-recycle 3 --use-gpu-relax input.fasta myoutdir
  • When you use "docker1", "/workdir/USER" on the host machine is mounted as "/workdir" directory inside container. 
  • input.fasta can be replaced with other input format or a directory, see https://github.com/YoshitakaMo/localcolabfold for details;
  • outdir/ is the name of the output directory. If the directory does not exist, it will be created;
  • the parameter "--gpus" is required to use GPU. If you have very long sequences, especially with multiples, which require lots of GPU memory, use "--gpus all". Otherwise you can use one GPU, and run two jobs simultaneously with the two GPUs,   set --gpus "device=0" and  --gpus "device=1" in the two jobs
