Notes:

Both command line and GUI versions are installed.

1. To use command line:

Prepare gene.rnk and genesets.gmt files.

/programs/GSEA_Linux_4.0.3/gsea-cli.sh GSEAPreranked -gmx genesets.gmt -collapse No_Collapse -mode Max_probe -norm meandiv -nperm 1000 -rnk genes.rnk -scoring_scheme weighted -rpt_label my_analysis -create_svgs false -include_only_symbols true -make_sets true -plot_top_x 20 -rnd_seed timestamp -set_max 500 -set_min 10 -zip_report false -out output

2. To run graphic user interface (GUI). You will need to use either VNC or X-Windows to run a GUI software. Here is the instruction for VNC and X-windows:
