Details for fastq_species_detector (hide)

Name:fastq_species_detector
Version:1
OS:Linux
About:BLAST a sample of eads form a fastq file agains nt database and determine fractions of reads with best matches to different speices
Added:7/17/2014 3:44:34 PM
Updated:
Manual:see the README file
Platform:Ilumina
Notes:

To run the program, first copy the nt BLAST database and the taxonomy files to the local scratch directory (say, my_db) under /workdir:

mkdir /workdir/my_db

cp /shared_data/genome_db/BLAST_NCBI/nt*  /workdir/my_db

cp /shared_data/genome_db/BLAST_NCBI/taxdb.*  /workdir/my_db

and then run the program

/programs/fastq_species_detector/fastq_species_detector.sh  my_file.fastq.gz  /workdir/my_db

where my_file.fastq.gz is the fastq file to be tested. NOTE: each sequence and each base quality string in the fastq file must be a single line.
