Details for GO2MSIG (If the copy-pasted commands do not work, use this tool to remove unwanted characters)

Name:GO2MSIG
Version:20130611
OS:Linux
About:GO2MSIG generates collections of gene sets in MSigDB format based on the Gene Ontology
Added:12/7/2019 5:27:17 PM
Updated:
Link:http://www.bioinformatics.org/go2msig/usage_and_install_guide.html
Notes:

1. Prepare gaf file. Input file myannot.txt is a tab-delimited text file with two columns: gene name, GO ID. The output is go.gaf file.

/programs/go2msig_20130611/togaf.pl myannot.txt

2. run go2msig. create a gmt file for each one of the GO domains (bp, cc and mf)

/programs/go2msig_20130611/go2msig -ontology bp -nochild -termsource obofile -obofile go.obo -assocsource gaf -assocfile go.gaf -tax 1 -e all -maxgenes 700 -mingenes 10 > myspecies_bp.gmt

/programs/go2msig_20130611/go2msig -ontology cc -nochild -termsource obofile -obofile go.obo -assocsource gaf -assocfile go.gaf -tax 1 -e all -maxgenes 700 -mingenes 10 > myspecies_cc.gmt

/programs/go2msig_20130611/go2msig -ontology mf -nochild -termsource obofile -obofile go.obo -assocsource gaf -assocfile go.gaf -tax 1 -e all -maxgenes 700 -mingenes 10 > myspecies_mf.gmt

*maxgenes: maximum number of genes in a gene set

*mingenes: minimum number of genes in a gene set
