Notes:

To run any of the PIQ scripts, precede the path to the script by the command Rscript, e.g., 

Rscript /programs/PIQ/pertf.r  [options]

Make sure that any data sets downloaded as R modules are placed in user's local scratch directory. Do do this, edit your script (commonly referred to as) common.r and add a command similar to

.libPaths( "/workdir/my_ID/myRlibs")

before any data downloads, i.e., before any calls similar to suppressMessages(bis("BSgenome.Dmelanogaster.UCSC.dm2.masked")). The directory specified in the command above must exist and be local to the machine (i.e., must be on /workdir filesystem). Any extra R modules (including data sets) needed by PIQ willbe placed in and retrieved from this local directory.
