Notes:

## keep data files in /workdir/$USER

mkdir /workdir/$USER

## when running arcs the first time, the docker image will be pulled from dockerhub

docker1 run --rm biohpc/arcs arcs --help

## As your input data files are in the directory /workdir/$USER, which is mounted as the default current directory (/workdir) within the BioHPC docker container, you can simple use the file name in the command.  For example, you have a "mydata.fasta" file in /workdir/$USER, you can use the following command to run arcs on mydata.fasta.

docker1 run --rm biohpc/arcs arcs -f mydata.fasta

The output files should be in /workdir/$USER.  Run the following command to claim the ownership of the output files.

docker1 claim

If you works on a hosted machine, you might want to remove all containers and the image if you do not plan to run this software for a while

docker1 rmi docker.io/biohpc/arcs
