#set environment

export LD_LIBRARY_PATH=/programs/Anaconda2/lib:$LD_LIBRARY_PATH
export PATH=/programs/Anaconda2/bin:$PATH

#create a reference directory, and get the latest reference file

export GBRS_DATA=/workdir/gbrs

mkdir /workdir/gbrs

#get the latest verson of the reference file

#we have a copy of reference file downloaded on 9/9/2017, to use that instead you can use this command: cp -r /shared_data/gbrs /workdir

#otherwise, use the following commands to download from the software web site

cd /workdir/gbrs
wget ftp://churchill-lab.jax.org/pub/software/GBRS/R84-REL1505/\* .
tar xzf gbrs.hybridized.targets.bowtie-index.tar.gz

## follow instruction at software usage page: https://gbrs.readthedocs.io/en/latest/usage.html

#start virtual environment and start running gbrs
source activate gbrs

# after you are done, exit virtual environment
