Notes:

1. Create a working directory, and put a copy of the virsorter database file in the working directory:

## Replace xxxxx with your user ID in BioHPC. It is important to name the directory this way.

mkdir /workdir/xxxxx

cd /workdir/xxxxx

cp /shared_data/genome_db/virsorter-data.tar.gz  ./

tar xvfz virsorter-data.tar.g

mkdir virsorter-run

 

#Put your input fasta file in the /workdir/xxxxx/virsorter-run

 

2. get Docker image of virsorter

docker1 pull discoenv/virsorter:v1.0.3

 

3. Start the Docker container

## Use the following command to get the "Image ID" 

docker1 images

## Replace "YYYYYYY" in the following command with the image ID. 

docker1 run -d -it YYYYYYY /bin/bash

 

4. Run docker

docker1 run --rm -v /workdir/xxxxx/virsorter-data:/data -v /workdir/xxxxx/virsorter-run:/wdir -w /wdir discoenv/virsorter:v1.0.3 --db 2 --fna /wdir/Input_contigs.fna &

 

5. After the work is done, the result files should be in /workdir/xxxxx
