Notes:

Run RepeatMasker and RepeatModeler through Singularity.

#Download latest version of dfam tetools docker image and convert it to a singularity image file;
#Keep the image file tetools.sif if you want to use it later.  
singularity pull tetools.sif docker://dfam/tetools:latest

#run RepeatMasker command through singularity container
singularity exec tetools.sif RepeatMasker -h

By default, RepeatMasker uses the built-in Dfam database. Cornell Library has a license to the Repbase. For Cornell users, we recommend to use Repbase instead of the built-in Dfam database. Please refer to this page  to setup Repbase with RepeatMasker.

To run RepeatMasker with Repbase:

export LIBDIR=/workdir/$USER/RepeatMasker/Libraries
singularity exec tetools.sif RepeatMasker [other parameters] -species MySpecies genome.fa

To run RepeatMasker with custom library:

singularity exec tetools.sif RepeatMasker [other parameters] -lib myLibraryfile genome.fa

* If the species you are working on is not represented in the Repbase, you need to create a custom repeat library with RepeatModeler, and optionally combine with Repbase (either run RepeatMasker sequentially with Repbase and custom library, or combine the two databases together)
