Notes: | To run ermineJ in command line mode, execute the command
/programs/ermineJ-3.0.2/bin/ermineJ.sh [options]
For description of options, follow program's documentation.
To run ermineJ from the GUI interface, connect to the machine in graphical mode (see section "How to run graphical applications" of the User's Guide for more info), and launch the program with the command
/programs/ermineJ-3.0.2/bin/ermineJ.sh -G
NOTE:
ErmineJ is quite persistent in its attempts to put its files in your HOME directoy, in subdirectory called ermineJ.data. On BioHPC Lab systems, it is important that for the duration of a run such files are located in a scracth file system /workdir rather than in the HOME directory. Therefore, before running erminJ for the first time, create a durectory in /workdir and make a symlink pointing to it from your home directory (replace myID with your actual login ID on BioHPC Lab):
mkdir -p /workdir/myID/ermineJ
cd
ln -s /workdir/myID/ermineJ ermineJ.data
This way, any files written by ermineJ will end up /workdir/myID/ermineJ. After your work on is finished, you can save its current state in your home directory, for example, creating an archive:
cd /workdir/myID
tar -czvf /home/myID/my_wermineJ_state.tgz ermineJ
Next time, if you wish to continue work on the same ermineJ project(s) (possibly on a different machine), uncompress this file into /workdir/myID:
mkdir -p /workdir/myID
cd /workdir/myID
tar -xzvf /home/myID/my_wermineJ_state.tgz
If the symlink /home/myID/ermineJ.data is not yet present, create it as described above. It will point to /workdir/myID/ermineJ.
