Notes:You need to use full path to the binaries:

/programs/kmergenie-1.7051/kmergenie [options]

You can also add the program to your PATH:

export PATH=/programs/kmergenie-1.7051:$PATH

and then use it directly by typing program name at the prompt.

Example commands:

# create a file with a list of input file names. "-1" is the number "one", not lower case "L". 
ls -1 *.fastq.gz > list_files

#run kmergenie using "diploid" model.
/programs/kmergenie-1.7051/kmergenie list_files --diploid -o kmergenie -t 24
  • list_files:  list of input file names, one file per line;
  • --diploid: use diploid model. Default: haploid;
  • -t: number of threads;
  • -o : output file name prefix.

After it is down, download and open the kmergenie_report.html file, you can see the estimated genome size and histogram of kmer distribution.
