Details for Trinity (If the copy-pasted commands do not work, use this tool to remove unwanted characters)

Name:Trinity
Version:2.15.1
OS:Linux
About:De novo transcriptome assembly.
Added:12/13/2011 3:22:56 PM
Updated:6/16/2023 8:54:50 PM
Link:http://trinityrnaseq.github.io/
Notes:

It is recommended to run on large memory gen1 or gen2 nodes.

#instructions to run Trinity (v2.15.1) through Singularity

#Prepare a sample list file, a tab-delimited text file with 4 columns. For example:

cond_A cond_A_rep1 A_rep1_R1.fastq.gz A_rep1_R2.fastq.gz
cond_A cond_A_rep2 A_rep2_R1.fastq.gz A_rep2_R2.fastq.gz
cond_B cond_B_rep1 B_rep1_R1.fastq.gz B_rep1_R2.fastq.gz
cond_B cond_B_rep2 B_rep2_R1.fastq.gz B_rep2_R2.fastq.gz

#Run command (replace "mysamplefile" with the sample file name you created in the previous step).

#Check the manual for other parameter settings. https://github.com/trinityrnaseq/trinityrnaseq/wiki/Running-Trinity

singularity run --bind $PWD --pwd $PWD /programs/trinity-2.15.1/trinity.sif Trinity --seqType fq --samples_file mysamplefile --SS_lib_type RF --output trinity_out &

#instructions to run Trinity (v2.14.0) without Singularity

Run the following before launching the Trinity script. (This needs to be done once per session):

export PATH=/programs/jellyfish-2.2.7/bin:/programs/salmon-1.0.0/bin:$PATH
export TRINITY_HOME=/programs/trinityrnaseq-v2.14.0/
export LD_LIBRARY_PATH=/usr/local/gcc-7.3.0/lib64:/usr/local/gcc-7.3.0/lib

(The last 'export' command should not be run if an earlier version of the progran, 2.8.4, is used.) To lauch Trinity, use the full path to the executable, like so:

$TRINITY_HOME/Trinity [options] >& trinity.log &

If you wish to use RSEM software to estimake read abundance, add the location of the RSEM executable to the PATH:

export PATH=/programs/RSEM-1.3.3/bin:$PATH

TransDecoder is not part of Trinity release starting from 2.1.1.

Here is the instruction of running TransDecoder on BioHPC Lab:  https://cbsu.tc.cornell.edu/lab/userguide.aspx?a=software&i=209#c
