##Speed test 2020-06-07 Interproscan takes about 3 hours for 30,000 proteins on a BioHPC medium memory gen2 machine, using all 40 threads

## Download the software (The command shown here is for 5.44. Get link to latest release from https://www.ebi.ac.uk/interpro/download/)

## modify the interproscan.properties file in the interproscan directory, based on the number of CPUs of the computer you are using. Change these two lines. Here I use 40 for BioHPC medium memory gen2 machine

## Run interproscan on protein sequences. If you only have nucleotide sequences, I would recommend to use TransDecoder to translate to protein sequences. Read this page for details of the parameters: https://github.com/ebi-pf-team/interproscan/wiki/HowToRun

## copy fasta file of your protein sequences into the interproscan directory
