Notes:

CRISPResso2, can be run as a docker container as follows:

1. If not yet there, create the directory /workdir/$USER 

mkdir /workdir/$USER

Copy all input files to be used by the program to this directory.

2. Run the commad (again substituting your actual user ID for the placeholder)

docker1 run -v /workdir/$USER/:/DATA -w /DATA -i pinellolab/crispresso2 CRISPResso -h

This will download the docker image (may take a few minutes) and print a summary of the program options to the screen.

3. Use the program for actual work according to the manual using (note the structure of the command line before [options]):

docker1 run -v /workdir/$USER/:/DATA -w /DATA -i pinellolab/crispresso2 CRISPResso [options]

 

##We noticed that the developer of the software would update the github more frequently than Docker hub and Conda. To run latest version with docker. following this procedure to build a docker image from github respository.

## download software from github

mkdir /workdir/$USER
cd /workdir/$USER
git clone https://github.com/pinellolab/CRISPResso2.git

## build image

docker1 build /workdir/$USER/CRISPResso2

## find out what is the "Image ID" of the image you just build

## and add a tag to the no-name image 

docker1 images
docker1 tag xxxxxxxx crispresso2

## comfirm that image tag has been applied

docker1 images

#now you run the command as:

docker1 run -v /workdir/$USER/:/DATA -w /DATA biohpc_$USER/crispresso2  CRISPResso --version

 

 

## to run version 1

#set environment

export PYTHONPATH=/programs/CRISPResso/lib/python2.7/site-packages

export PATH=/programs/CRISPResso/bin:/programs/emboss/bin:$PATH

 

#run command. Supported commands are:
