Notes:

Run on the GPU machines. 

Installed in a Docker image with Ubuntu 20.04, R-4.0.5, CUDA-11.1, latest Rgtsvm, dREG. Image built on Nov 4, 2022.

1. Load the docker image

docker1 pull biohpc/dreg
docker1 images

2. Prepare input data files

All data files should be put in a directory under /workdir/$USER. For example: /workdir/$USER/mydata

3. Run command

#set DOCKER command (modify the part "/workdir/$USER/mydata" based on your data directory)
export DREG="docker1 run --rm --gpus all -v /workdir/$USER/mydata:/data -w /data biohpc/dreg"

#run dREG, use 16 cpu cores, and gpu unit 0
$DREG bash /dREG/run_dREG.bsh mysample_plus.bw mysample_end_minus.bw output_prefix model.rdata 16 0

4. After you are done, get the ownership of the result files (docker run as root, so output files are owned by root)

docker1 claim /workdir/$USER/mydata

 

 

Previous instructions for CentOS 7 servers:

1. switch R 3.5

module load R/3.5.0

2. The script are located in /programs/dREG-20200515

The R libary dREG is accessible through R.
