Notes:

dropEst pipeline can only be run as a Docker container. Detailed instructions for dropest executable are below, but you can replace the command line of dropest with other pipeline executables like droptag or dropreport (point 5).

 

1. Create a directory under /workdir/labid where the computations will be carried out. In this example it will be docker. Replace labid with your BioHPC user id.

cd /workdir/labid
mkdir docker
chmod a=rwx docker
cd docker

2. Copy or move all data you need to use to this directory.

cp -r /workdir/labid/datadir/* .

3. Load droEst Docker image, it only needs to be done if the image is not alreday loaded. Check loaded images with docker1 images

docker1 load -i /programs/dropEst/docker/dropest.tar

4. Start dropEst Docker container.

docker1 run -it dropest

5. Now you are inside Docker container. Run the pipeline. Remember that your directory /workdir/labid is /workdir inside the container

cd /workdir/docker
dropest [options]

6. Exit the container

exit

 

The results will be in /workdir/labid/docker.
