Details for flexbar (hide)

Name:flexbar
Version:3.4
OS:Linux
About:Demultiplexes barcoded runs and removes adapter sequences.
Added:10/12/2018 12:33:46 PM
Updated:
Link:https://github.com/seqan/flexbar
Notes:

flexbar  is implemented with Docker

1.Put your data files in /workdir/xxxxx  (xxxxx is your user ID)

2. start Docker container (replace xxxxx with your bioHPC user ID), and log into docker instance

docker1 import /programs/flexbar/flexbar-3.4.tar
docker1 run -d -it biohpc_xxxxx/flexbar-3.4 /bin/bash

## use the following command find the docker container ID (a string of alphanumerical character like '2d0103f5155b')

docker1 ps -a

## log into to docker container (replace zzzzzzzzz with container ID you got from last command)

docker1 exec -it zzzzzzzzzzz   /bin/bash

Now following the manual to run flexbar. Your data files are in the directory /workdir within docker. After you are done, make sure your result files are in /workdir .

4. You can type "exit" to exit docker container. You can always get back to the same docker container by this command:

docker1 exec -it zzzzzzzzzzz   /bin/bash

5. After you finish all work, remove the docker container by:

docker1 clean all

Remove the docker image by:

docker1 rmi biohpc_xxxxx/flexbar-3.4
