On Rocky 9 server:

# Run following commands from the directory where the genome fasta file is located. 

#set a variable for the command

export PROKKA_CMD="singularity run -C -B $PWD --pwd $PWD /programs/prokka-1.14.5-r9/prokka.sif"

#run command to process input genome fasta file, set output directory to myresult_dir 

$PROKKA_CMD prokka -out myresult_dir myInputGenome.fna

* Singularity image is built from Docker images staphb/prokka:1.14.5. The image has a build-in db.

 

############# old instructions for CentOS  7 systems ##################

To run prokka, you need to copy the software to /workdir of the computer. (updated for Rocky 9 system, remove "-r9" for CentOS 7)

#first copy the software

cp -r /programs/prokka-1.14.5-r9 /workdir

#second, set the path (if prokka-1.14.5-r9 is copied to a different directory, modify the first and last two lines of the file prokka-1.14.5/source.sh to point to right directory )

source /workdir/prokka-1.14.5-r9/source.sh

#setup prokka database:

prokka --setupdb

##run prokka on a test genome:

cd /workdir/prokka-1.14.5-r9/test
prokka plasmid.fna
