Notes:

#The pipeline is implemented in Docker. To run the software, you will need to pull the image from docker hub, and start the container. Here are the commands:

docker1 pull biohpc/cfm-id-2
docker1 run -it -d docker.io/biohpc/cfm-id-2 /bin/bash
docker1 ps

Login to the docker container. Replace xxxxxxxxx in the command with container ID (use "docker1 ps" command to get container ID)

docker1 exec -it xxxxxxxxx /bin/bash 

#Now you are in docker. Within docker container, /workdir point to /workdir/UserID on the host machine. You can put data files in /workdir/UserID on host machine, and access within container as the /workdir.

Two versions of cfm-id 2 were installed.  They are located in /usr/local/cfm/bin (latest) and /usr/local/cfm-r16/bin (r16). cfm-train and cfm-test are only available in cfm-r16. 

To logout from docker, use "exit" command. You can login again with the "docker1 exec -it xxxxxxxxx /bin/bash" command

To clean docker container and remove the image from your server

docker1 clean all
docker1 rmi docker.io/biohpc/cfm-id-2
