Instruction to use v2.20:

/programs/bcl2fastq_2.20.0/bin/bcl2fastq -h

 

Instruction to use v2.19 in Docker:

1. keep your data file in /workdir/xxxxx/  (xxxxx is your BioHPC user id)

2. start docker with the following command:

 

docker1 import /programs/bcl2fastq_2.19.1/bl2fastq_2-19-1.tar

docker1 run -d -t biohpc_xxxxx/bl2fastq_2-19-1 /bin/bash 

docker1 ps

docker1 exec -it yyyyyyyyyyyyyyy /bin/bash    # yyyyyyyyyyyyyyy is the string you get from the docker1 ps command

### now you are in docker
cd /workdir

# you should see your data file in /workdir

bcl2fastq -h

 

After you are done, enter: exit.

The result files should be in /workdir/xxxxx/
