Notes:

The NCBI databases are located on the network workdrive: /shared_data/genome_db/BLAST_NCBI
You need to copy the core_nt BLAST database and the taxonomy files to your working directory before running the species detector:

mkdir /workdir/$USER/core_nt
cp /shared_data/genome_db/BLAST_NCBI/cort_nt*  /workdir/$USER/core_nt/
cp /shared_data/genome_db/BLAST_NCBI/taxdb.*  /workdir/$USER/core_nt/

 

To build an index on this copy of the core_nt database:
WARNING: This index is optional and will take several hours to build - it will speed up the run times of the species detector but is only worth doing if you plan on making heavy use of the program.

To run the SpeciesDetector script:
